Forum not linking to correct pages?

Hi there,
I just installed Vanilla but am just having one problem.

I uploaded the contents of the forum into the main directory and not into domain/vanilla

Everything seems to be working fine except for some of the forum functions... For example in the dashboard when I try to go to Categories, it tries to go to this destination where we get a 404.

http://domain/forum/vanilla/settings/managecategories

I think it should be going to somthing like:

http://domain/forum/settings/managecategories

Any ideas on how I can fix this?

Can you tell me if your conf/config.php's $Configuration['Garden']['RewriteUrls'] is set to true or false and if you have the .htaccess file in your forum's root folder?

Yep .htaccess file is there in the root.
