im assuming at this point that disabling button bar will resolve the client js issue.
if not done already, removing the button bar code, re-downloading the package and unzipping it with 7-zip may be a good idea. at least to rule out any funkiness with the loading of the add-on.
I've seen some add-ons that did not unpack well using the windows 7 unzipping function.
not sure if @todd is planning on running this to ground for you. If he is, i dont want to get in the way.

my gut says theres something funky going on in the markdown engine somewhere. but i am way out of my league as far as real knowledge to stand on. i wish i could help more.
I had to go back to TinyMCE temporarily because I was already getting complaints about the image functionality not working. Quotes not working with this editor either.

FIXED! This may be the hackiest hack that ever was hacked, but the problem was apparently with quotes.js. I'd tried reinstalling the file with no success. Redownloading: nothing. I used inspect element on THIS forum, found the quotes.js file, copied all the text into my quotes.js file, and VOILA! Working quotes.
I did the same thing with Button Bar and now it's pasting the Markdown image tag properly.
Please let me know if there was anything proprietary in either of those files, as I don't want to infringe.
Incidentally, if you do that, you may want to change the "strikethrough" option for Markdown in Button Bar. It's set to surround strikethrough text with dashes, but that doesn't appear to work any longer. I had to replace:
