Rethinking Request For Comments/Enhancement Proposal Workflows

I've got the job of setting up an enhancement proposal system for an Open Source project. The number one thing I dislike about other proposal systems is the lack of integration with the discussion on the revision. Everything happens in a mailing list or a forum away from the standard itself.
I also want to include a PHP.net-esque comment system so developers can leave tips, examples, and tricks for the final/accepted draft. I believe that this would have to be separate from the commenting system for the proposal itself.
Embedding a Vanilla thread sounds like a great way to accomplish the above and I was hoping to get some feedback or thoughts on the idea.
