custom login page

I have a simple php login and registration system an I dont want to use the vanilla forum ones, I found jsconnect but I am truly unsure of how to get my login to and register to work with vanilla.. I am using php and mysql

Why don't you want the Vanilla forums one if you are using the forum software ? JsConnect is available but subject to be used with legitimate connections like WP FB TW and a few others that people have made plugins for like minecraft and steam.

Maybe you can look at those plugins and make your own... but if you are not using the latest version of vanilla as your post suggests, then we can't help you at all because there is no support for versions less than 2.3 ..

Well I have no issue with using the one for vanilla but how could I use the vanilla to login to my site?

Do you have found the documentation? There is a php library, too.

That is completely up to you. If you have this option, I would advice to use two separate databases.
