CSS path when using CNAME

I just got a CNAME (i.e. cname.mydomain.com) for my Vanilla install. The path for the vanilla.css and vanilla.print.css in the xhtml seems to be derived from the application_path in settings.php file, meaning I have changed the values for theme_path and default_style to reflect what it shoud be with the CNAME, but the generated paths for the style sheets reflect what the location would be w/o with the CNAME. What's the easiest way to fix that?
