Running PHP includes or PHP code itself inside the default.master.tpl file

I am sure that this question has been asked before, but I looked and couldnt find a concrete answer. I am running Vanilla 2.0.16 and am doing ok with changing the look and feel of the template, but since the site i am working on is part of a bigger site, I had to take the actual html and such from the main site to change the vanilla template. It would be much easier if I were able to just add the includes to those files as the header and footer and whatever other pieces of the site that are includes on the main site. any ideas? or an idea how to run php directly on the default.master.tpl file?
