WordPress Hijacks Vanilla Pretty Permalinks?

I've enabled pretty permalinks (in config.php) but it seems that my WordPress setup is hijacking the links! after changing the permalinks, try re-copying the embedd codes again and clear everything in vanilla's /cache folder but create new ones /Smarty/compile folder see if this works...
